Yeah Sage of Six Paths is basically Ninja Jesus. So it makes sense why Jiraiya was that shook when he saw the Rinnegan. It's not just the power of it, it takes on a borderline religious meaning and for a guy obsessing over prophecy and destiny it makes sense why it changed his mind about training those kids.

I was kinda thinking if the war was already over and then he trained them for 3 years, ya maybe just bring them back. But since he essentially had to go back into battle then leave them. I think he'd rather have them stay off the radar and have just enough skill to defend themselves. The ninja Nagato killed was a chunin, which like if they are nobody kids staying hidden, I'm assuming that's who'd they run into? Although if the three Sanin started running around now with a kid with the Rennegan they'd probably be even bigger targets. All speculation of course.
