I need to clear something up. The guy Stiyl was talking to is NOT his boss. Stiyl works for the English Puritan Church. The guy he was talking to is the boss of Academy City. (Which is why he was able to give permission to Stiyl to work with Touma, he's the leader of the science side of the world.) The Alchemist Aureolus Izzard is a magician causing trouble in Academy City which is the home base of the Science faction but if the science faction got rid of him it would cause political problems since the science faction would have killed a member of the magic faction so he requested a magician be sent to deal with Aureolus because if a Magician is killed by a Magician then there is no problem and the power balance between the Science faction and magic faction won't be disrupted and Stiyl was who the church sent to deal with it. Final note, since you watched Railgun before Index you probably don't remember but back in Railgun there was an episode where Komoe mentioned her students blowing the roof off her house. She was of course referencing the hole that Index put in her roof during the fight.
