You are still confused with thte timeline a bid, remember season 1 of railgun was before index season 1 so your question about we didnt see her in railgun so maybe she is dead is wrong . remember this season is after railgun thats why misaka talks a lot more with touma here because she knows him better. In railgun she was only atacking him. I hope this helps to understand this more,in season 2 of railgun you will know because the timelines are merging together.
