It's even more of a bottle episode than you thought! The episode was shot in their regular studio, on a specially constructed set that looked like the real thing in every detail, but which allowed the different setups and angles needed. (Only the establishing shot at the very beginning when they were boarding showed a real train.)

Fun fact, the writer Cam, Phil and Haley met in the train episode is played by the same actor as the Angel of Death in Charmed. I like the dinner scene with the Dunphy's in the finale. Just them quietly coming together after they all had rough days in different ways... And now that you mention it I can kind of see the ending scene with the voicemails while no one is actually home give a bit of an actual ending vibes.
