Light is generally fine with being a little suspicious as long as he avoids leaving actual evidence and traces behind which could lead back to him. L is also aware of this and compartmentalizes his own instinct/suspicions from real tangible proof. What essentially puts L ahead of anyone else on the Kira case is that he is incredible at profiling his suspects and cross comparing them to his (very astute) understanding of Kira and his modus operandi.
