When Eugene says their paths will have to part once his story is over, I felt like there was more going on than one reason. For one, it's his status. It sounds absurd to us today, but everything he's lived through, his parents death, his flee, taught him that's just how Joseon is, so he probably can't be sure she'll still look at him the same once she knows But I think the bigger thing is they're standing in completely different places, and Ae-shin realized this too. For her, Joseon is the homeland where her loved ones live, the one she's willing to die for. For Eugene, it's the country that killed his parents and destroyed his childhood. His hatred isn't aimed at one family but at Joseon as a whole, like how he said about the doom of Joseon.

A more accurate translation of Eugene’s words would be, “The Joseon you’re trying to save... who gets to live in it? Can butchers live? Can slaves live?” As for Ae-sin’s reaction, when I first watched the series, I thought it was more about her realizing that the Joseon she believed in wasn’t as righteous, just, and fair to its people as she had thought. It was something she had never really been made to think about before, so it shook her worldview and her sense of identity as a member of the nobility and the Righteous Army.
