There is no doubt in L’s mind that Light is Kira. The question is always how to prove it. And here’s my understanding regarding their discussion:
If “Kira” is a divine power, it doesn’t matter who temporarily possesses the Death Note. As soon as the temporary Kira comes under suspicion, the real Kira can simply transfer the notebook to someone else immediately. But that’s not what happened. Light was confined for quite a long time before he forfeited his power. The timing suggests something more deliberate. Also, in this scenario, the case would be almost a dead end. If Kira is a divine power rather than someone driven by human intentions, rationality, or ego, it would be practically impossible for a human detective to win against it.
But if “Kira” is Light, then Light must have planned everything out to ensure he would eventually get his power back. In that case, the direction for the investigation is clear: figuring out how Light plans to get his power back. I think that’s why L says he feels 99% better (and previously said he wants Light to be Kira).
He has something concrete to work on instead of chasing some unpredictable superpower. Separately, Misa didn’t regain her memories because the notebook she touched belonged to Light, not her.
