It’s hard to explain lol but think of it like this: This entire show, both Seasons 1 and 2 take place outside of time and retroactively affect all of time at once. So because this show ends with Loki freeing the multiverse and allowing it to exist, while holding it together, any movies you have seen which involve the multiverse like Spider-Man No Way Home, Doctor Strange Multiverse of Madness, Ant-Man Quantumania and all non-MCU marvel movie universes like the Tobey Spider-Man universe, the X-Men universe etc, all take place relative to after the Loki season 2 finale happened. That doesn’t mean anything to the actual characters living in each universe because from their POV, the multiverse has “always existed” but for us as the audience seeing the TVA, we now understand how the multiverse was allowed to exist. So because Steve went back in time and created a branch timeline and DIDN’T get pruned, and Loki shows up at his door in the Endgame encore post-credit scene, it’s assumed that his branch was allowed to exist because Loki’s time tree exists. There might have been a version of the Steve and Peggy timeline that was pruned by the TVA before Loki replaced He Who Remains, but it’s important to remember it was regenerated when the multiverse was reborn at the end of Loki season 2, so that’s the instance we see in Doomsday.
