There is no official explanation as to what the color cut-ins mean I think. There are some theories tho. Some say it represents blinking of characters, black (kuro) when it's just one person, red (aka) for a second and so on. Others think it's cost saving and/or a joke by the studio because they could be production notes for the animators that they left in the final product just for the fun of it. They help categorize the scenes and reflect the content: Black for normal or dark dialogue; red for blood, violence, emotion; purple (murasaki) specifically for senjogahara and i think white (shiro) sometimes pops up with hanekawa. I wouldnt read too much into the numbers tho, that really might just be some code only the animators that know the production process can make sense of.
