I think the end is exactly whatever you believe it means, just like a visit to the Oracle. She tells you what you want to hear, to believe what you need to believe. So the end of Matrix Revolutions is open to interpretations. This is why it didn't do very well at the box office, because movie-goers want to be told and not decide what to believe. They wanted an ending where Neo ended up with Trinity and the Matrix was destroyed. But that's just what I believe.

Basically When Neo burst Smith apart he freed him from the matrix and Smith borrowed some code from Neo when Neo was inside him. So Smith became an evil opposite to Neo. Neo was the personification of an imbalance in the equation of the Matrix created by human choice. Smith became the counterbalance to Neo's imbalance, the negative to Neo's positive, so when Smith absorbed Neo the positive and negative cancelled each other out and both no longer existed. Smith had absorbed the Oracle, but she is an extremely old and powerful program and was able to manipulate Smith from within, leading him to the moment of his supposed victory. Thus we saw her lying on the ground afterwards as he could never fully absorb her, she was never really destroyed. The Matrix was not destroyed, the Architect was only going to free the humans who wanted out of the Matrix, those who could sense the world wasn't real.
