Flutter Shy: 

Stage 0: Not infected. Possibly Immune?

Fluttershy is heavily guarded by Discord and never lets her out of his sight, even if that means he's perched on something higher keeping a wide view of things. Fluttershy appreciates Discord although sometimes it can be a bit much but she knows hes keeping her safe.  Which right now is important because she has become Twilights ears and mouth. 

While Twilight does her studies Flutters does her best to help the town ponies calm down and try to keep as much peace as possible. She is also in charge of keeping a look out for the infected with Discords help. 

Twilight Sparkle: 

Stage 1: Has spots covering body 

Was infected while reaching out to Zecora for help when things got really bad and the pegasi left.  She now hides away in her castle with Rarity away from the sun as that seems to slow the process of the infection by a great deal. She has become extremely burnt out from her constant reading and lack of sleep. 

She has reached out to Celestia but she is unsure of how to help. Canterlot is in a protective shield to prevent the infection from reaching inside. This has proved effective as far as they know. Celestia is doing her best to keep her citizens calm and trying to help Twilight find a cure too. 

Her lack of sleep and depression has caused a lack of magic flow in her body causing her to grey. And she is extremly worried for Rainbow and Pinkie as they went missing soon after things fell apart. 

Rarity 

Stage 2: Branches are starting to sprout from body. Uncharacteristically calm? 

She was infected before the whole thing even became a thing. It was discovered that Swamp Fever had changed and mutated to something worse with no known cure. It was after the spots began to show more Twilight put her through testing, where along the way, noticed no sun slowed the process to almost a stop. However, after a few months of nothing and spreading like crazy of the infection, Rarity still began the second stage. 

Most ponies at that stage start to lose their mind and start to become mean. Some ponies even attacking others. However, for Rarity it seems that she is 100 herself which  is weird. 

Rainbow Dash

Apple Jack 

Stage 0: Immune to Virus 

Apple Jack is also sleep deprived from helping so many ponies find shelter at their farm. Providing food, shelters, water. The Apple Farm became boarded up after an infected Stage 3 got in which is extremely dangerous and at this stage can spread the disease through the pollen dripping of the ponies bodies. 

All ponies fled in panic when it happned. Apple Jack now keeps the Apple Farm under an iron hoof afraid her family will get the virus. After seeing Granny Smith becomes a Tree she is afriad to loose anyone else. 

She still does her best to send out food to those who need it because after being "infected" multiple time, now knows she is unable to get the disease. 

Pinkie Pie: 

Stage: ???

OTHERS

Celestia: Keeping Canterlot separated, no one comes in OR out. Helping Twilight find a  cure 

Luna: Is immune. Goes around to different villages helping those in need. Also helping Twilight by learning about the infected.

Cadance: After things started to spread far more than expected she quickly hid the Crystal empire again afraid her subjects would succumb to the virus as well. She also feared for her children.

• It is unknown the Flowers and trees cannot grow in the cold. 
• Keeping yourself away from the sun will slow the process a great deal. 
• It is currently unknown this new plant feeds off magic. 
• How did it mutate? 
• Where did the Pegasi go?

Once I get more hand power (still a challenge to go for more than 15 min at a time ) to draw to explain the virus a bit more. 

Its  Swamp Fever but mutated. 

With 5? stages im thinking!
