I could be WAY off but I get the vibe that Lyla is a shot-caller of some sort. I feel she has authority and only a few people know this so that she can appear to be a Dr. working for the CRM but I think she's more than that. Like I said, I could totally be wrong.

Interesting thought, the only thing I can think that would debunk that is the fact that Elizabeth told her she had one more chance to get the experiments right in that post credits scene. It seems they were on their way to get rid of her, but her knowing about the nukes means they have great trust in her
