Ariam wasnt the one who killed Section 31. Section 31 was killed by Control which was the AI that took control of Ariam during those red flashes Control shut off all the life support on the prison station and is what sent that Probe back in time too attack discovery which subsequently took control of Ariam

Controls main goal is too ensure the stability of the Federation but over the Centuries it gets corrupted(like most AI in sci-fi) and realizes sentient life isnt worth protecting.
