In the s1 finale, Malcolm was going to kill Chloe, which is why Lucifer made the deal. If God would save Lucifer, who was bleeding out, then he'd be able to save Chloe, and in return, he has to return his mother to hell. Since he hasn't fulfilled his end, Amenadiel was pointing out that God may take Chloe's life back which he spared because Lucifer begged him to, leading to their deal.
