As I've said, Chris knows Harcourt 2 isn't his Harcourt. It's part of his desperate denial to find belonging. The same denial that makes him accept the love of a dad that didn't raise him, and a brother he didn't grow up with. They're not HIS people. But he believes that he can be theirs. Harcourt doesn't owe him the chance for a romantic relationship anymore than him ennsuring not sleeping with someone else. Because they aren't together. But they do have feelings for each other, and how they cope with it on both ends is in character for them (denial and violence seperately) gets so messed up that it ends up being part of the thing that makes them align back up to face it. The same reason they haven't suspected he's not their Chris -- because they loved Chris 2, and despite his issues they wanted and hoped that he would change for the better. Remember when Keith said he thought Chris was going to slow down with the alcohol? And the pills? Just because their story has uncomfortable elements or things that don't align with your views on what an ideal fictional relationship is doesn't mean the writer didn't think it through. He did-- it's all part of their journey together this season, and it's NOT the ideal relationship obviously -- but people don't necessarily fall in love with someone for being the "right/best" person for them. Love isn't logical. She knows he killed the man she loved. But she has feelings for him anyway. Logically, it doesn't make sense, but it's her heart that wants what it wants. As for the others, Chris thinks that he's just going to make things worst for the others by being there. Prime example -- Economos having to commit several risky counts of government treason to delay ARGUS to save him. Which is why last episode he left them with the portal maker, to help save their reputation under ARGUS. He didn't abandon them solely because Harcourt rejected him, it was just the tipoff he needed to go to the new life. He already had a brother and father who loved him in that world, AND the respect and adoration he always wanted as a hero. Things he never had in his world, a chance to prove that he can still do good in it. He hasn't realized how loved he is -- that he still does good for himself, to his friends, just by being who he was to them. He still thinks he's a burden to everyone around him.
