The pills they're referring to are immunosuppressants, similar to what someone would take if they got an organ transplant in real life. Anyone that gets a cybernetic implant(s) typically has to take them as they help to prevent cyberpsychosis.

For being so new to the cyberpunk genre and this IP, you already have a really good understanding of it in just 2 episodes. You're kinda right about Arasaka being like the shadow government. There's some caveats to that but you already got the idea. Also when it comes the Moon, humans already colonized it at this point. There are already major cities there but David describes it as another prison because there's still a lot of inequality there and there were a lot of mistreatment of workers. People who were born in space and always lived there also think of themselves as higher class of people than people from Earth.
