Hitting a dragon in flight with a scorpion ballista would be almost impossible, unless you fire a barrage with many of them. They aren't very accurate and you can hardly ever predict where they will hit even in sieges, where you have the time to continually adjust them after each shot. One of Aegon's sisters died when her dragon was hit in the eye with one by dornish forces. However, the war that followed led to no more dragon deaths by ballistas, so it can be assumed to be a lucky hit or the result of many bolts being aimed at it. The show makes way too big a deal out of a single ballista and its capabilities and exaggerates them to a rather ridiculous degree, in my opinion.
