Just before the battle, Kaylee says: "I just got a wave from Inara. No luck with the Counselor", so I assume that at the time of the battle Inara was off the ship talking to the Counselor trying to get her to help them.

I don't think that they actually brought River with them when fighting Niska's goons. They had docked the whole ship at the space station, so of course River was on Serenity. Kaylee was actually at the back of the ship when River showed up, so technically River never entered the space station. My guess was that Inara just stayed in her shuttle the whole time. Perhaps she just didn't like the idea of having to use violence to rescue Mal. She didn't seem the violent type.
