The story line that all the people that Stefan had compelled started to remember after he became human is contradicting what happened in season 6 when Alaric became human and wasn't able to give Elena her memories back. Am I missing something? According to what they are saying now, Elena should have gotten her memories back when Alaric became human.

Alaric became human because he died as a "human" when he crossed Mystic Falls in season 6. I think it only works on vampires that became human because of the cure, so it didn‘t work for Alaric‘s compulsion. It must have happen to Katherine as well but they've never mentioned it
