You got it right: the bees were carrying the smallpox virus. As for Marita, her phrase was just a contrast to what the Alien Bounty Hunter said. She helped Mulder at the end. She told him one story (false), but then gave him documented evidence of the farm and the clones and the bees. As for "why" regarding smallpox etc., this cannot be answered without giving spoilers, so, just enjoy the show. :)

BTW the title is actually "Herrenvolk", you have a small typo in there. :)
