I think Isshin probably couldn't see/sense ghosts or shinigami at the time. Remember when it was revealed he was a Shinigami, Urahara asked him if Isshin blamed him if he didn't have any Reiatsu and also asked him if he was feeling okay. Also, after the team left for Hueco Mundo dad Ishida asked Isshin after looking at his attire if he got his powers back.

Fair enough. I also recorded this before watching the Fullbring Arc so Isshin not being able to see spirits and shinigami makes more sense to me now
