Sam wasn't sad that his Dad didn't mention him in the voicemail, he was upset because John changed the voicemail recording at some point since they have been looking for him, but he didn't reach out to them.

I always kind of took it as Sam being sad because he thought he was blocked by their dad

Actually he wasn’t sad because he changed the voicemail he was sad because he basically blocked his number and in the early 2000s you had to call your phone company to do something like that meaning that John truly didn’t want to talk to Sam at that point that is why he was so hurt.
