Shanks probably used haki to scare of Fish and even if not he was strong enough to not lose arm, reason why he lost his arm is, well just story there is said that one of Odas editors bacl then said to Oda (or maybe it was just Oda himself not sure exactly now) that it needed some emotional impact so he chose to cut Shanks arm

I just think it's pointless to seek a working explanation for losing the arm there. Nothing really works and it would just convolutes things. Hence the one liner from Oda about him "just betting onto a new Era" which is cool anyway. Oda is a master at settings stuff for later lore and events, but he's also obviously great at retcons. He likely did not intend from the start to turn Shanks into an Emperor when he drew the arm loss scene , even he obviously intended him to be strong, so he did the next best thing.
