When recording, do you switch from one voice to another in the same run, or do you record one voice, then record the other voice in a separate run?

Nah, I record all of my lines and then all of Goofball's lines. Most of the time I don't even do them on the same day. Switching back and forth between them would probably be a recipe for the voices not sounding consistent.
