Ok, so it is very seldom that I disagree with you, and since you are without question smarter than me, I am probably wrong, but ... my impression was that Emily is definitely dead. He killed her. He has killed enough to not miss when he means to kill, no? If we see her again, I think it will be in digital form in the valley. Also about William digging into his arm. I don’t think he is a host, but I think he has something embedded in his arm. In several scenes we see him touching his arm like something is bothering him. At the party. On the bed by his wife. I think he has some sort of ... chip? ... embedded in his arm. Maybe some experiment having to do with the valley? I don’t know. I felt certain that we will see him digging something out of his arm.

And this "something" is definitely connected to the "darkness" and the "stain" that you thought was too vague - he touches his arm whenever he mentions this.
