Love this episode, but like you I do not know why it was shown in this order. The only thing I found when searching for the reason is someone referring to this as a Fringe 'nutty 19' episode after season 2's Brown Betty (ep 19 if you take out the season 1 episode that they put in season 2) and season 3' Lysergic Acid Diethylamide which were both out there and not the norm episodes.

They were trying to make sure they were going to get a season 5. So they sparked interest for a new season, and it worked.
