To clarify the timelines, all the stuff with Gemma and Mark is the past and Gemma in Lumon takes place during the present. As for how she was taken into Lumon, there were a couple of hints during the episode that Lumon had been monitoring her for a while, we see a glimpse of the doctor that has been handling Gemma's tests in the present during their visit to the clinic, those cards that the "clinic" sent her are the same cards that Dylan found in Lumon last season. The scene between Mark and Gemma at the end of the episode is their last interaction before Gemma's supposed "car accident" which was more than likely fabricated by Lumon. As for why they need Gemma, that will be more or less answered in one of remaining episodes.

They lured Gemma through their embryo fertilization program to help them conceive and I guess they did severance on her while she was unconscious maybe? Also next episode is slow but 9 and 10 are bangers
