Only Shadowhunters can have runes also. I don't think he thought she would dump Simon....he didn't want to ruin her happiness with knowing what they meant to each other before they thought the were siblings. In the books they mean more to each other than what they show on the TV. Some of your guesses are spot on....others not so much....not telling which is which......lol
