It may seem bothersome to see all these elements in panels you want to color, such as ships, trees, landscapes, etc. So much that you hesitate to color that panel haha but! You can just focus on giving these elements a base color, and you don't need to go that hard. Make sure these are on a new separate layer so you can focus on just the ships.
All I did for the marine ships here was give them their combination of teal and brown colors as shown in the anime, and just color the wooden posts/masts with brown and the sails in a beige tone. You see a couple of marines there, so I just colored their coats with white. Once the base colors are assigned, you can now create a new layer on top.
Select the Blending Mode MULTIPLY and grab a dark blue color. Make sure to lower the opacity, as it will coat it with a very intense tone, so you are able to see what parts you are shading. You may use an airbrush for this, but I feel like a bold brush works best to add definition to each segment. Once you are happy with the shading, duplicate the shaded layer and select the Blending Mode SOFT LIGHT. This Blending mode with add richer shading, so now you can use an airbrush eraser and delete a bit of the Multiply Blending Mode so that you can see a bit more of a gradient between the deeper shadows and the more saturated shadows. It's weird to describe this process, but you will see it in real-time in the video.
