This is my first time watching, but I don't think the last scene with Magneto means he's necessarily the only one who happens to keep his powers. I think either the "cure" is not as permanent as the government thought, or the cure doesn't completely work on the more powerful mutants. These are just my thoughts/predictions, so I could definitely be wrong.
