In the hospital, you asked why Rivers' brain imaging starting turning red. This was because she "sensed" what Jayne had done, even if she didn't know the specifics. Her strange comments after they were captured were vague, as she drifts in and out of lucidity, but she knew that he had somehow betrayed them.
