Okay, so in universe it's been roughly 1.5 years since the Flaxans invaded. Going by what Robot estimated back in season 1, that translates to over a thousand years for the Flaxans. A thousand years to rebuild and prepare.

The zombie cyborg reanimen that are wearing Mark’s costume are the corpses of the alternate universe evil Invincibles that they managed to kill during the Invincible War. They’re trying to turn them into reanimen now because they’d be absurdly strong. They showed it briefly at the end of the S3

I think robot/rex knew she was pregnant. That's why he asked her if anything else weird had happened. But then they were cut off with the invasion. Maybe he didn't want to break the news to her and was probing to see if she knew already? IDK it is interesting he wasn't able to tell fork the scans.
