Around the beginning of this year I was practicing with coloring on a single layer (like [ Phaidei ] Not The Battlefield HD (+ process + PSD)), while my usual process involves at least 1 Multiply layer for shadows before I paint to render. Lately, I've been using more than a single layer to set up the illustration before rendering: this one has 2 shadow layers + 1 layer for the reflected light.

I think the preference entirely depends on whether I feel like painting or not; sometimes I prefer a more practical approach than the freestyle one, and stacking layer after layers feels a safer alternative cause I can easily go back and change colors!
