As an atheist, if I saw God in flesh and blood, I'd be like 'oh so you're the creator of the universe, great, thanks, let me know if you want to help out with stuff or if there's anything you'd like help with, but I'm not going to stop thinking of myself as an atheist, because the whole point is not to bow down and worship any being or give them carte blanche or consider them above reproach'. Atheism means, in practice, 'without theology', rather than 'without accepting your creator'. Ironically this means that, by declaring an end to his atheism, Donatello is the one who is confusing God with his dad. It's also kind of like confusing the Crown with the King - one is the power, the other has the power.
