To be clear, the reason the President said that is that he really cares about them and considers them his children. He refuses to lose another child blood related or adopted. If that happens he will do everything in his power to destroy everything.

When Ernst said he was going to destroy the world, it was a call back to the first episode of the second cour where he said that society who would abandon children or kill them because they are "dangerous" because they are different would be better off destroyed.

From a storytelling perspective, Ernst is the personification of the values and ideals the Giad Federacy has been founded upon. As long as the nation upholds these values and ideals closely enough, he will carry the nation to its success. Should the ideals be betrayed however, he'll drive it to destruction. That’s what makes him such an interesting character. He is not just yet another idiot idealist, but the personification of both the nation’s founding ideals, as well as the looming threat of the nation’s doom brought about by it betraying its founding principles.

Honestly the difference between how the Federacy treated them and the Republic did is base on where they place them on their society. The Republic strip them off their rights and treated them as nothing which places their importance below themselves. While the Federacy sees them as a monster , an endless war mongerer and thus they most likely places them above themself but its because theyre far superior thats why the 86 are scary to them to the point that they want to have nothing to do with them , or only use them only for dangerous mission like a weapon. In the same way they treated them as weapon , but 1 discards their identity as a human and the other recognises it but were wary of it.
