17:30 That whole scene is a flashback of the first time he fought a Misaka clone. And yup, they register each death in the network... and also have to "clean up" after themselves... I love how much of a tone shift this arc is from the first season. Even though some dark stuff happened in S1, the tone was much lighter. Now it's a heavier tone. I'm glad you're enjoying it.

The scene with Accelerator and the Misaka clone in the white room is a flashback to accelerator’s fight with Misaka 00001, the first Misaka clone he fought in the experiment. We can tell it’s a flashback because Accelerator is wearing different clothing (the same clothing he wore in a previous flashback) and the scientist refers to it as “the first trial”. This is why the Misaka acts as if she’s experiencing death for the first time and why Accelerator is confused about the clone not being a level 5. The biggest thing to note about the scene is it reveals that when Accelerator signed up for the experiment he was not aware he’d be killing the clones and he seemingly kills this first clone by accident. She shoots him whilst he’s still automatically reflecting and it happens to deflect into a kill shot. Accelerator doesn’t even seem to register immediately that he just delivered a killing blow to the clone. Also in terms of railgun’s timeline Touma’s memory loss / the first arc of index occurs around the same time as episode 14 of Railgun. Index appears in episode 17 of Railgun and mentions Touma and in the same episode the pink haired teacher references the first index arc by mentioning a student who blew the roof of her home. Touma himself appears in episode 19 and is shown to no longer have his memory. Also not sure who told you about vector manipulation but I wouldn’t really consider it a spoiler since Misaka explicitly states that’s what his ability in in railgun S episode 6 when she finally realises who Accelerator is. She says something along the lines of “the top ranked esper in Academy city who controls all type of vectors”

There's a lot of use of flashbacks in this episode as others have noted, as well as switching between four different characters' perspectives. While it does make everything more dramatic, it also can certainly be confusing. For instance while they do cuts between the "experiment" and Touma investigating the alley for dramatic effect, the battle was wrapping up by the time he left the bookstore and Accelerator was long gone by the time he finds 10031's corpse. Just like Misaka, by the time he realized something was happening, he was already too late to stop it...

3:53 Starting around from Railgun season 1 episode 17, Touma's lost his memories, so prior to the sister's arc he encountered Misaka once briefly with the first interaction where he's not just asking for directions and running away when threatened with a chair being the encounter at the vending machine
