Apparently, reintegration is a process, not an instant switch. Remember, when we met Petey in season 1, he said he had been reintegrated for 2 weeks, and he was still having flashes of both sets of memories and trouble differentiating between them.

There's loads of clues its Helena (the most deliberate being fumbling for the computer switch in Ep 1 and the lack of elevator beep in Ep2), but you unconsciously/consciously picked it up in previous episodes by just feeling weird about how she was acting. Helly would never be as awkward as Helena was in Ep3 in the hallway with Mark - she just would have kissed him - nor would she feel weird about crawling through the goat hallway. Helly would probably have gone first. And that's not even mentioning all the subtle body language, behavioural stuff (and her lack of the Helly R walk!).
