The sequence with Gilgamesh killing Souichirou and Assassin at Ryuudou Temple is actually what happened to them in the first route of Fate/stay night. Remember how Caster just showed up at Shirou's house and Saber suspected that she had killed her master? Well now we know that it was Gilgamesh who killed him and he followed Caster after she ran away to Shirou's house to finish the job. That's when we were first introduced to Gilgamesh in Fate/stay night.
