I think Tony knew Paulie had told Johnny about the joke regarding his wife that Ralphie said, which had caused that entire conflict all the way back in Season 4, but he had to hear Paulie say it in order to kill him. Since he didn't admit it, Tony felt that he could at least trust him not to cave under pressure from the feds. Think of it as a sort of trial by fire from Tony. By refusing to admit he did it / denying having done it at all , Paulie saved his own life.
