The thing about the lock-on in Prime is that it does not guarantee that you will hit your target. You still have enemies that dodge your shots, or are invulnerable to your shots from certain angles, or break your lock-on, etc as well as having to account for your beam weapon travel time. There is still skill and thought required to actually kill what you are locked on to with timing or strategy. So it's absolutely not some "auto-win" feature, it's a purposely thought out core design of the combat.
