I am not sure you understand everything here. Just a little explanation without spoil : the very last scenes of her running to the lab is taken from the first Season when Okabe changed to the beta line. You know when she declared her love after he pressed Enter to change line. And the message "Don't come in" She made Okabe sent to switch line is actually a message send to her past self : the time she took to read it just before opening the door of the lab, is the time Okabe is pressing the Enter -> he is switching line to bêta (so the end after the kiss is the explanation of what truly happened back then)

Anorus

The only intentional unknown in this episode is the cause of Okabe's world line change. Kurisu's comment to Daru wasn't implying anything, it's just them affirming that he's still suffering. The mention of GPS is likely an allusion to the Okabe in this world line considering suicide (and them wanting to keep track of him). As for the point of the episode, well, it's rather subtle, but if you understand who this Okabe is in relation to the original, he acquired an important insight in this episode.

Jet Man

Dang... this episode was heavy. Kurisu asked Okabe to do his best to forget about her once the world line switched, then proceeded to kiss him as if that wasn't going to make it more difficult to forget about her.

They send “don’t come in” message was actually trying to stop Kurisu past self from entering the lab too soon (the scene is in season 1 episode 22). Because if she walked in and confessed her feelings, it might’ve changed Okabe’s mind, he then chosen to stay with her in the alpha world line. But that would mean he stay in this episode world line. This episode shows "what if" world line, where we see that Okabe feels way more painful when Mayuri dies compared to Kurisu

Hoji

There is a case that can be argued in that it was SERN that took control of Amadeus in ep6-7 and using the time travel theory to forced Okabe to activate Reading Steiner back to the alpha worldline.
