I think the main thing that saved Margarethe there was that Lalo doesn't know that Gus knows he's alive. So he doesn't want to do anything that could tip Gus off that he's still around, so he did everything he could to avoid having to kill her (since Gus would be presumably keeping tabs on her along with all the men that worked on the lab).
