Did you miss season 1 episode 21? I can't find it? It concluded the Battle of Ryloth and that particular episode brought up some interesting questions about occupations and politics. Also, it's possible to distance yourself from the force. There's a reason why Vader never sensed Obi Wan on Tatooine before A New Hope. That's why the Jedi never sensed Palpatine. The Zillo Beast arc exist to show how the Jedi lost their way a bit and how they twisted their views to keep the "moral highground". And it also shows how the Republic was starting to fail. It wasn't Order 66 that started the empire. The corruption and self-interest of the Republic was already there before Palpatine. It also shows why the Jedi were the wrong people to lead the war effort.

Chancellor Palpatine was using a sith technique called force clouding. This allows him, and other sith, to hide themselves from other force users by pulling their power inwards. So any jedi could stand in front of him but not sense his powers. Unlike what Luke did in episode 8, where he shut himself off from the force completely, the illusion of force clouding is not perfect and by Revenge of the Sith, some jedi were able to feel that the dark side was surrounding Palpatine (even if not emanating from him directly). Yes, it was his idea to bring the beast to Corusant to have an excuse to kill it, as he knew that the jedi would be against it if it was avoidable, which is why he obviously didn't tell Windu why he brought it there.

Came here to say pretty much that. It's explained in one of the novels where Palpatine learns it from his own master, Darth Plagueis (a tragic figure). There's also the fact that the Jedi Council is starting to find their power of foresight diminished as the Dark Side grows stronger so yep - like you say, the future is now clouded for them. They do start to suspect by Ep. III and assign Anakin to spy on the Chancellor but they have to be careful. After all, he's head of the Republic so just marching in there to arrest him is basically staging a coup.

When you were hesitating over whether it's right to let the Zillo beast be killed for the greater good or not, that's basically how Palpatine brings down the Jedi in the end. He engineers a situation in which they end up going against their own principles chasing the illusion of a better outcome. And he does it so subtly they don't realise it until it's too late. For all that the Jedi teach the foregoing of attachment, they don't realise that the Republic has become corrupt and is dying and that in striking against the Separatists to try and save it, they start a war that keeps growing larger and larger. They thought a quick first strike would end things, rather than recognizing the Republic's time, after a thousand years, is over. They're so attached that they go down with it.
